چکیده

In this paper, we formulate six different resolutions of a continuous-time approximation of the Wright-Fisher sample genealogical process. We derive Markov chains for the six different approximations in the spirit of J.F.C. Kingman. These Markov chains are essential for inference methods. One of the resolutions is the well-known n-coalescent due to Kingman. The second resolution was mentioned by Tajima, but never explicitly formalized. The other resolutions are novel, and embed the objects of Kingman and Tajima into a general framework via the theory of lumped Markov chains. We show that any sample genealogical Markov chain is amenable to Kingman’s n-coalescent approximation if it has the lineage death chain as its lumped Markov chain. We formulate a lumped n-coalescents graph that embodies multiple n-coalescent resolutions of the underlying sample genealogical process and leads to computationally efficient inference.

Finding the best resolution for the Kingman-Tajima coalescent: theory and applications.

Many summary statistics currently used in population genetics and in phylogenetics depend only on a rather coarse resolution of the underlying tree (the number of extant lineages, for example). Hence, for computational purposes, working directly on these resolutions appears to be much more efficient. However, this approach seems to have been overlooked in the past. In this paper, we describe si...

The Coalescent

The n-coalescent is a continuous-time Markov chain on a finite set of states, which describes the family relationships among a sample of n members drawn from a large haploid population. Its transition probabilities can be calculated from a factorization of the chain into two independent components, a pure death process and a discrete-time jump chain. For a deeper study, it is useful to construc...

The Coalescent Effective Size of Age - Structured Populations

We establish convergence to the Kingman coalescent for a class of age-structured population models with time-constant population size. Time is discrete with unit called a year. Offspring numbers in a year may depend on mother's age. 1. Introduction. The well-known coalescent process describes how family lines merge in a sample from a large population, when time is traced backward. It is a conti...

Fumio Tajima and the Origin of Modern Population Genetics.

A fundamental concept in population genetics is the representation of the evolutionary history of a sample, of a single locus, as a tree. The theory describing such trees is called “coalescence theory,” and the primary mathematical model used is called “the coalescent,” or sometimes “Kingman’s coalescent,” as it was first discovered by the British mathematician Kingman (1982a,b). Coalescence th...

Recovering the Brownian Coalescent Point Process from the Kingman Coalescent by Conditional Sampling

We consider a continuous population whose dynamics is described by the standard stationary Fleming-Viot process, so that the genealogy of n uniformly sampled individuals is distributed as the Kingman n-coalescent. In this note, we study some genealogical properties of this population when the sample is conditioned to fall entirely into a subpopulation with most recent common ancestor (MRCA) sho...
